After a 0-0 draw in Holland in the first leg last week, the tie was finely balanced for the return meeting in Cork.
The first half proved to be a fraught affair before Kevin Doyle scored two minutes after the interval to put Cork in front.
Cork weathered all that NEC could throw at them in the closing stages to book their spot in the third round of the competition.
Their reward for reaching the next round is a two-legged tussle with French side Nantes.
German side Wolfsburg were comprehensively dumped out of the competition after losing 4-1 to FC Thun in the second leg, and 7-3 on aggregate.
The hosts romped in to a 4-0 lead at half time and were never in danger of relinquishing the 3-2 advantage they had gained in the away fixture.
Mauro Lustrinelli opened the scoring on 20 minutes and his strike was added to by Martin Renggli, Antonio Dos Santos and a Mario Raimondi penalty. Hans Sarpei (pictured) scored a consolation on 79 minutes for the visitors.
Dinamo Minsk overcame the hindrance of ten men to edge past Sartid in extra time.
Sartid had claimed a 2-1 advantage away from home in the first leg but fell behind to an Andrei Razin penalty on the stroke of half time.
The visitors had Kiryl Pavluchak sent off on 57 minutes before Vitali Ledzianiou doubled the lead on 74 minutes. Nenad Mirosavljevic's 85th minute penalty sent the tie into extra time, when Yuri Chukanov scored the decisive goal after 100 minutes.
Nice are out of the Intertoto Cup after they were held 1-1 at home to Esbjerg, culminating in a 2-1 aggregate scoreline. Cedric Varrault scored for Nice on the cusp of half time, but a last minute equaliser from Jerry Lucena sent Esbjerg through.
Vllaznia beat Slaven 1-0 at home in their second leg, but it was insufficient for them to progress, as they were beaten 2-1 on aggregate.

Nice 1-1 Esbjerg (1-2 on agg)
