Segunda Division side Jaen impressed in a 2-2 draw at home to Espanyol last week, but they were beaten 2-0 in the second leg to go down 4-2 on aggregate.
Simao opened the scoring on the night for Espanyol in the 12th minute, but the result was not put beyond doubt until Sidnei struck five minutes from time.
Valencia were also held by lower level opponents in their first leg as they played out a goalless stalemate with Gimnastic, and it was a tense evening at the Mestalla as a slender 1-0 victory sealed their progress to the next round.
Paco Alcacer grabbed the decisive goal after 37 minutes and Valencia held on to book a meeting with Atletico Madrid in the last 16.
Athletic Bilbao recovered from a 1-0 defeat away to Celta Vigo to win 4-0 in the second leg and set up a tie against Real Betis.
Iker Muniain scored twice for Bilbao and Markel Susaeta and Aritz Aduriz also got in on the act in a convincing victory.
Rayo Vallecano battled back from a goal down to beat Real Valladolid 3-1 and move through to face Levante.
After a goalless first leg, Javi Guerra broke the deadlock for Valladolid in the 28th minute, before being sent off early in the second half.
Adrian had already equalised by that point, and then netted a late second to put Vallecano in control before Alberto Bueno completed the scoring.
