Former Barcelona youth player Albert Luque came back to haunt his old club with the opening goal four minutes before the break.
Sergio added a second for Depor after 70 minutes to put the game beyond Barca and leave them still searching their first home league win of the season.
Real Madrid moved into second spot ahead of Valencia on goal difference with an impressive 2-0 win over Celta Vigo on Saturday evening.
The reigning champions opened the scoring on 24 minutes with Brazilian ace Ronaldo firing them in front.
The visitors doubled the lead after 65 minutes, with Roberto Carlos finding the net to put Real in total control.
The win was the ideal preparation for Real ahead of their Champions League clash with Partizan Belgrade, while Celta will have to regroup before their Champions League meeting with Ajax next week.
Albacete climbed out of the bottom four with a shock 3-1 win over Real Sociedad.
Ludovic Delporte gave the hosts the lead on 67 minutes, but Turkish striker Nihat Kahveci levelled things up four minutes later.
Parity was short-lived as David Sanchez restored the hosts' lead and Carlos Aranda added a third two minutes later to seal the win for the new boys.
