Juan Sanchez was the star of the show for the former Spanish champions netting a brace of goals in the clash.
Argentinian ace Pablo Aimar got the ball rolling with a goal on 25 minutes, before strikes either side of half time from Sanchez ensure the Estadio Mestalla side earned all three points.
Alaves ensured they ended the campaign without defeat after a second half Juan Pablo equaliser cancelled out David Aganzo's effort just before the break for Real Valladolid.
Mallorca leapfrogged Sevilla in the table following a late-gasp victory over Malaga. Tuni emerged as the hero for the Islanders netting in the 89th minute.
Relegated pair Rayo Vallecano and Recreativo Huelva finished the season with a point-a-piece following a goalless draw at the Maria Teresa Rivero Sanchez Stadium.
Osasuna closed their campaign with a three-point haul following a 3-2 win over Racing Santander.
Javi Guerrero equalised Munoz's early effort after 35 minutes, but that is as good as it got for the home side.
Brit Gallego soon had the visitors ahead shortly after, before a late John Aloisi effort completed the win for Osasuna.
Guerrero did pull a goal back for the home side, moments after Munoz was dismissed, but it proved nothing more than a consolation.
Third place Deportivo had looked set for their 11th defeat of the season after Espanyol struck an early goal at The Riazor, however a late comeback earned an unlikely win.
Former Barcelona ace Roger struck for the visitors 15 minutes in, but last-gasp efforts from Roy Makaay and Alberto Luque turned the match on its head.
