The Primera outfit were indebted to Brazilian star Julio Baptista who netted a brace, including a last-minute penalty, to clinch victory.
The Spaniards were behind after just nine minutes when Nikos Liberopoulos tucked away Kostas Katsouranis far-post cross.
However, Baptista responded nine minutes later with his first, a thumping header from Renato's corner.
The hosts then hit the front shortly before the half-hour mark when Jose Marti flighted a fine ball to Antonito calmly beat Dionissis Chiotis.
AEK refused to lie down and were back on terms two minutes after the interval as Stavros Tziortziopoulos produced a fine finish from a Katsouranis free-kick.
Just as it appeared the game would end in a stalemate Sevilla were awarded a penalty after young substitute Kepa Blanco - who was making his debut for the club- was fouled in the box.
Baptista stepped up to take responsibility and fired home to send Joaquin Caparros' men through.
In the group's other game Alemania Aachen and Zenit St Petersburg fought out a 2-2 draw which keeps alive both teams' hopes of progress.
Former Liverpool striker Erik Meijer put the Germans ahead after 25 minutes, but a Vladislav Radimov penalty ensured the visitors went in on level terms at half-time.
Alexander Gorshkov appeared to have given Zenit a crucial win with his effort on 76 minutes, but a Stefan Blank penalty a minute from time saw Aachen claim a vital point.
There was still time for Aachen's Sergio Pinto to be sent off for his second bookable offence, but the game ended all-square.
