The 21-year-old Spanish striker has been linked with a move to the Italian club in the summer, having failed to establish himself as a first-team regular under Carlo Ancelotti this season.
Thohir, who succeeded Massimo Moratti as the president of Inter in November last year, had been in Madrid for the past two days.
The 43-year-old Indonesian businessman was in the Spanish capital to hold talks with the Madrid officials over an exhibition match between former players of the two clubs in June.
There had been speculation that Thohir was also going to discuss the possibility of signing Morata with his Madrid counterpart Florentino Perez, but the Inter supremo has now insisted that there were no discussions about transfers.
Thohir has also insisted that 21-year-old Argentine striker Mauro Icardi will not be sold at the end of the season.
"I talked to Real Madrid president Florentino Perez," he told reporters upon his arrival in Italy.
"But there was no discussion about the transfer market. We didn't talk about Morata.
"Icardi? He is an asset of Inter and he will stay with us, and so will Mateo Kovacic."
