Bothroyd, who was released by The Sky Blues in the summer, has made a real impact since moving to Serie A and has put Perugia within touching distance of the Uefa Cup.
His goal gives Serse Cosmi's men something to hang on to when they go to Germany for the second leg of their final with Wolfsburg 1-0 to the good.
Villarreal secured a 2-1 win at Dutch side Heerenveen largely against the run of play.
The home side dominated much of the game but were caught on the break by the Spanish outfit, who will fancy their chances back in Spain with two away goals.
Javier Calleja gave the visitors the lead after just 12 minutes before Sergio Ballesteros put through his own net to draw the Eredivisie side level.
Victor restored Villarreal's lead a minute before half time from a ball from Jose Mari, and the Spaniards held out for the second half to take a 2-1 lead back to Spain in the second leg.
Schalke are all but in the Uefa Cup after winning their first leg against FC Superfund 2-0 in Austria.
Superfund has put out Werder Bremen in the previous round but were no match for Schalke who scored through Hamit Altintop and Victor Agali to put them within reach of the Uefa Cup.
