The 27-year-old has been troubled by the heel complaint for some time and was forced to go under the surgeon's knife to cure it.
However, the scar from the operation became infected meaning that the player was ultimately forced to have more surgery last Thursday.
The latest operation was a success, but will rule Capi out of the remainder of the season.
"I believe that after the first infection that he got from chafing the affected area, the operation to clean out the wound left behind some germs," Betis doctor Tomas Calero said.
"He is down, but he has many years of football left ahead of him, and he will be alright - that's certain."
Calero was also upbeat about striker Alfonso's chances of making a return to full fitness.
The injury-plagued front-man is currently sidelined by a knee complaint, which was even rumoured to be threatening his career, but he has been tipped to be back in action before the season's end.
"He's getting better and it is a fight he is going to win," added Calero.
