Nikica Jelavic and Kevin Mirallas were on target for Roberto Martinez's side but they struggled to dominate their Spanish top-flight opposition.
A poor pass from Ross Barkley almost allowed Betis the first sighter at goal, with Tim Howard parrying away Jorge Molina's powerful strike for a corner.
The away side again went close after making inroads down the Everton left, Javier Matilla side-footing over.
Everton finally began to impose themselves on the game and took the lead with their first promising attack as Mirallas crossed for Jelavic to control before finishing from close range (35).
Betis were unperturbed though and almost struck straight back, with Howard forced to save well from Nosa Igiebor before Leighton Baines got in the way of a goalbound Molina effort.
Appeals for a penalty were then turned down by referee Howard Webb when Baines went down in the area and the lively Molina was again denied by Howard just before the break.
Martinez suffered an injury blow before the break when midfielder Darron Gibson limped off to be replaced by John Heitinga.
Howard was again kept busy after the restart, the American unwittingly saving with his face after Molina had flicked a deflected cross goalwards.
Jelavic and Javier Chica were lucky not to face stiffer action after clashing as tensions heightened, with Webb deciding a quiet word with both managers would suffice.
Everton duly doubled their lead in bizarre circumstances as Mirallas' corner was fumbled into his own net by Betis keeper Stephan Andersen on 62 minutes.
Goalscorers Mirallas and Jelavic combined well only for the Croatian to shoot wide and Mirallas also went close with a free-kick that just cleared the crossbar.
Martinez sent on summer signings Arouna Kone and Gerard Deulofeu late on before Betis pulled a goal back in the final minute.
Everton failed to clear a ball in their box allowing Brian Rodriguez to scramble the ball home but it came too late to allow the away side to find an equaliser.
