After a 0-0 draw in Estadio da Luz the tie was evenly poised, but Inter managed to come out on top - despite going behind.
Portuguese international Nuno Gomes silenced the home crowd after 36 minutes when he picked up a short pass from Zlatko Zahovic before rifling past Francesco Toldo.
It was no more than Benfica deserved as they dominated a lacklustre looking Inter for the first 40 minutes.
The goal buoyed Inter into action and Obafemi Martins saw his effort ruled out after Christian Vieri was adjudged to have fouled Ricardo Rocha.
The Nigerian starlet (pictured), though, did get his name on the scoresheet just before the interval when he blasted home after great work from Giorgias Karagounis.
Inter then brought on Uruguyan star Alvaro Recoba just before the hour as they looked to enhance their striking options.
The change proved a master-stroke by coach Alberto Zaccheroni as Recoba pounced within 60 seconds of his introduction as he lashed home after Vieri brilliantly dummied Javier Zanetti's cross.
Within four minutes Inter were 3-1 up as Vieiri grabbed as deserved goal. Martins began the move and fed Recoba who in-turn crossed for the Italian hit-man who chested the ball down before slamming the ball home.
The frantic action continued and Benfica hauled themselves back into the game as Nuno Gomes grabbed his second when he slid in at the back post after Simao Sabrosa's excellent cross.
Again Benfica could not hold on as Martins struck a second just minutes later as Recoba again created the chance when he slipped a brilliant ball through for the Nigerian - who made no mistake from close-range.
The game looked over but - then Benfica made sure their was to be a nail-biting final ten minutes as Tiago struck.
The highly-rated midfielder played a one-two with Tomislva Sokota before beating Toldo with fine finish.
Both teams had further chances to score, but Inter held on to book their place in the last eight - where they will face Marseille, who beat Liverpool in the South of France.
