The French goalkeeper picked up a knee injury after a clash with Juventus striker Marcelo Zalayeta in Tuesday's Coppa Italia clash.
Scans have shown the full extent of the problem and they have revealed that Frey has partially ruptured his knee ligaments.
It is expected that Frey will be out of action for three months which comes as a major blow to Viola coach Cesare Prandelli.
The injury could force Prandelli into the transfer market with the unproven Marco Roccati the only back-up to Frey.
Fiorentina are already being linked with a move for former star Francesco Toldo.
Toldo is considering his future at Internazionale after growing increasingly frustrated with his lack of first team opportunities.
A number of clubs are believed to be keen on Toldo, but the experienced custodian could be interested in a return to Artemio Franchi.
