Fabio Capello's side were looking for a comfortable evening after winning their opening leg 4-0, but were rocked when Vardar took an early lead through Srgjan Zaharievski.
However Emanuele Mancini, full name Alessandro Ammantino, ended any prospect of a shock with a second half leveller to ease Roma into the next round.
Alberto Gilardino scored a brace and Marco Marchionni netted a third as Parma eased past Metalurg Donetsk.
Udinese were sent crashing out at the hands of SV Salzburg on the away goals rule.
The Italians thought they had done the hard work when winning the first leg and things looked better when Valerio Bertotto netted an early goal.
However, SV came roaring back and second half goals from Thomas Hassler and Volkan Kahramann handed them an away goals victory.
