Samp took advantage of Udinese's earlier loss at Messina to move to within two points of third placed Internazionale.
Sampdoria and Palermo seemed to be heading for a goalless draw at the Luigi Ferraris, which would have seen them remain in fifth and sixth respectively.
However, in the final minute, Sampdoria were awarded a controversial penalty as Francesco Flachi overheaded attempt hit the arm of Fabio Grosso.
Palermo - who had been the better team for much of the game were fuming - but Flachi dusted himself down and dispatched the kick to give the home side a crucial victory.
Following the goal, Grosso and Flachi clashed and ramifications could follow for the Palermo defender.
Messina had earlier moved into the top half of table after beating Udinese 1-0.
Udinese could have closed to within one point of third placed Inter but they slipped up at the Giovanni Celeste.
Serbian Ivica Iliev (pictured) was the hero for the home side, as he struck on the hour mark to seal victory.
Seventh placed Roma failed to make any in-roads on the top six after suffering a disappointing 2-1 defeat at home to Reggina.
Cristian Chivu put Roma ahead, but second half efforts from Ivan Franceschini (72) and Emiliano Bonazzoli (82) gave Reggina all three points.
