Conditions were akin to playing in a monsoon, but Milan adapted quickest with Ukrainian assassin Andrei Shevchenko firing them in front on 26 minutes, after Rui Costa's effort had been blocked.
Siena levelled seven minutes before the interval, with Enrico Chiesa tucking home a penalty after Shevchenko had been adjudged to have handled in the box.
Milan rallied and they eventually took control of the game shortly after Simone Vergassola had been dismissed for Siena.
Kaka proved to be the hero, as he headed home after a corner had been flicked into his path.
Lecce eased themselves further away from the relegation places with a gritty 2-1 win over Udinese.
Things looked bleak for the home side when Martin Jorgensen put Udinese in front on 22 minutes, but Marco Cassetti brought them level shortly before the break.
