Club official Fabrizio Larini confirmed the situation saying that he is still with Atalanta but will not train with the team because he is not in their plans for the future.
"Natali is on retreat with the team, because we're obliged to keep him working with us," said Larini.
"But he won't train with the ball, because from the technical point of view he isn't in our plans."
Natali was eyed by many Italian and foreign clubs but , according to Atalanta's declarations, he refused any moves because of the wage cut involved.
However, his agent Andrea D'Amico says that this is not true and that the club are acting unjustly.
"It isn't true Natali has been put out of the team," D'Amico told 'Il Giornale di Bergamo'.
"The club is putting unjustified pressure on the player. And it also isn't true that he received a lot of offers from others club and that he refused them.
"If this was what really happened, a player is free to decide his destination."
In next few days both parties will try to find a solution to this situation, although it appears clear that Natali's position at Atalanta now seems untenable.
The highly-rated Italian Under-21 international has attracted interest from Premiership sides Birmingham and Wolves in the past, and the club are trying to cash-in on one of their best assets.
On Thursday Atalanta also made another sale, as defender Paolo Foglio has been transferred to Serie A newcomers of Siena in a joint ownership sale - with Atalanta hanging onto half of the player's registration.
