Dufner, who has been at the club since their days in the second division, is now expected to join Bundesliga rivals Hannover, who parted ways with Jorg Schmadtke on Saturday.
The German club have exceeded expectations this season and are currently sitting in fifth position, just a point behind fourth-placed Schalke, but look strong favourites to qualify for next season's Europa League.
"Dirk Dufner took on this role in a difficult time for the club and he has done a great job," said Freiburg chairman Fritz Keller.
"In the almost six years he spent in his role, we gained promotion to the Bundesliga in 2009 and next season will be our fifth consecutive in the top flight - longer than ever before.
"This is also down to Dirk Dufner and the club thanks him wholeheartedly for his efforts."
Dufner said: "It was always something special to work for this club.
"Freiburg is an amazingly-run club whom I will always have a special bond with."
