Nelson Haedo-Valdez was the hero for reigning champions netting the winning goal with just six minutes left on the clock.
The match was delayed by just over an hour when a building works problem near Werder's Weserstadion left sections of the ground in darkness.
The match handed former Werder striker Ailton an early chance to net against his former club with German Miroslav Klose taking his place, however both failed to score.
Mladen Krstajic had an excellent chance to break the deadlock in the second half, but with Andreas Reinke to beak the striker was stripped of the ball in the penalty area.
With a draw on the cards Valdez popped up in the dying moments to snatch Schalke's well-deserved point from them.
