Dutchman Rafael van der Vaart gave the visitors the lead on 32 minutes before Mario Gomez levelled matters for the Swabians eight minutes after the break.
David Jarolim was Hamburg's hero by scoring the winner two minutes from the end.
Hertha Berlin are fourth after a late 3-2 home win over MSV Duisburg.
Marko Pantelic gave Hertha an early lead before Duisburg levelled through Ivica Grlic on 32 minutes.
Marino Biliskov gave the visitors the lead after the break but a Marcelinho penalty for Hertha made it 2-2 midway through the second half.
That set up a dramatic finish and substitute Nando Rafael came off the bench to strike the decisive winner for Hertha in the dying stages.
Bayer Leverkusen got goals from Andrej Voronin (24) and Simon Rolfes (67) to defeat Cologne 2-1.
The visitors replied through Patrick Helmes (77), as both Cologne's Matthias Scherz and Bayer's Bernd Schneider were both sent off just before the end.
Schalke needed a second half Soren Larsen strike to earn a 1-1 draw at Nurnberg.

Finally, struggling FSV Mainz earned three valuable away points with a 2-0 win over Kaiserlsautern.
Michael Thurk gave Mainz the lead on 38 minutes before hosts Kaiserslautern were reduced to ten men after Ciriaco Sforza was sent off for serious foul play just before the break.
Mainz sealed the victory with a strike from Benjamin Auer in the dying stages.
