Michael Ballack's goal on 36 minutes was sufficient to hand Bayern a 1-0 win at home to Bayer Leverkusen.
Werder had to come from two goals down at home to beat Mainz 4-2 and continue their pursuit of Bayern.
Mainz were 2-0 up after just 13 minutes when Mohamed Zidan and Niclas Weiland scored for the visitors.
But Werder were ahead by the break after goals from Nelson Valdez, Johan Micoud and Ivan Klasnic. Valdez scored again in the second half.
Hamburg also had to come from behind to win at home as they conceded a 26th minute goal to Arminia Bielefeld's Isaac Boakye.
Piotr Trochowski levelled early in the second half and Hamburg stole the points through Sergei Barbarez on 73 minutes.
Schalke remain in fourth after a 0-0 draw at home to Borussia Dortmund, while that was also the score between Cologne and Stuttgart.
Bottom club Kaiserslautern staged a late rally to claim a 2-2 draw away to fellow strugglers Duisburg.
The hosts were ahead through Markus Kurth and a Mihai Tararache penalty, but Daniel Halfar scored twice in the last 15 minutes for Lautern.
Jermaine Jones' 59th minute goal salvaged a point for Eintracht Frankfurt at home to Hertha Berlin, who led through Kevin Boateng's 20th minute strike.
