Dortmund have had a miserable season, made worse by their off-field troubles, and the gloom will not have been lifted on Tuesday as a goal by Silvio Schroeter shortly before the hour put Hannover into the last eight.
Peruvian international striker Paolo Guerrero netted twice in Bayern Munich Amateurs' 3-2 win.
Guerrero, 20, scored for the Bayern first team at the weekend but he was not fazed by stepping down as his goals saw off Eintracht Braunschweig.
Werder Bremen kept their hopes of defending their title on track but they needed extra time and two goals from Daniel Jansen to see off second division Eintracht Trier.
In Tuesday's other game, Arminia Bielefeld were comfortable 4-0 winners over Karlsruhe.
