German titans Bayern scored after just 11 minutes at the Olympic Stadium when Claudio Pizarro hit the back of the net.
The hosts looked set for the three points until the final minute when Naohiro Takahara grabbed a dramatic equaliser for Hamburg in the dying stages of the match.
Despite dropping two points, Ottmar Hitzfeld's men increased their lead over Dortmund to eight points after they fell to a 1-0 defeat away at Stuttgart.
Zvonimir Soldo was the hero for the home side as he grabbed the only goal of the game to move up into third place in the table, level on points with second-placed Dortmund.
A bad day at the office for Dortmund was capped off when Brazilian striker Marcio Amoroso was sent off in the last minute of the game when he collected his second yellow card.
Bayern are now big favourites to win the title after opening an eight point gap over their nearest rivals.
