The playmaker missed Bayern Munich's 1-0 defeat at Bochum on Saturday due to suspension following his sending off against Hannover 96, but lined-up with Voller's squad in Neu-Isenburg at the weekend before the problem occurred.
Team doctor Dr. Tim Meyer has now decided that Ballack will not travel with the rest of squad to Split.
The player has already returned to Munich, where he faces a race against time to be fit for their Bundesliga home tie against Hamburg on Saturday.
Ballack is the second player unavailable due to flu after Hertha Berlin defender Marko Rehmer had also been forced to cancel the trip.
Voller has, meanwhile, stressed that 20-year-old Stuttgart left back Philipp Lahm will be given his debut against Croatia.
"He'll definitely play, although I haven't decided whether or not he'll be in the team right from the start," declared Voller, who also warned his team to take the match seriously. "This isn't an ordinary friendly and the players are forced to show me why they deserve to be included in the squad.
"Competition has increased and some players are on the verge of being dropped while others still have the chance to prove themselves," said Voller, who is keen to find the crop of players who will represent Germany at Euro 2004.
