With Stuttgart's 100 percent record dented in thick fog in Heerenveen, Benfica took advantage to move into a strong position to qualify from the group.
Giovanni Trapattoni's side took the lead against the Croatians on 11 minutes when Simao Sabrosa's cross was smartly headed in by Tomislav Sokota.
The lead was doubled just before the half hour mark after Benfica were awarded a penalty following a handball.
Simao's first attempt was chalked off after he stopped on his run-up but he was equally accurate with his second spot kick.
In the second half, Sokota could have further exemplified Benfica's dominance but the crossbar came to Dinamo's rescue.
Stuttgart had won both matches prior to their trip to Holland but the fog sucked any quality out of their clash with Heerenveen.
Ugur Yildirim lashed home the only goal from inside the penalty area on 65 minutes in a game which contained few chances.
Heerenveen moved back into contention to progress to the next round with the win providing their first points in the group.
