Yakin has failed to make an impression with the Bundesliga side after joining from Basel, and has made just one appearance so far this season.
The Swiss international was in demand across Europe, but opted to join Boca due to their history of gifted playmakers.
Mauricio Macri, president of the Buenos Aires side, expressed his delight at sealing the deal for the 27-year-old, who will stay at the club for a year.
"We have been in negotiations for Yakin for 25 days more or less," said Macri.
"Everything started when I met with Paolo Futre in Uruguay and he offered me the player because he knew that our coach was asking for a player for that position.
"The negotiations were not easy because we had to compete against teams like Atletico Madrid and Mallorca that were offering him a better personal contract.
"But he said that as he admired Diego Maradona and Juan Roman Riquelme he made the decision of accepting our offer."
After two moves doomed to failure with Paris St. Germain and Stuttgart, Yakin will be hoping that this latest transfer to Boca will prove more successful.
