Van Buyten is out of contract at the Allianz Arena in the summer and the 36-year-old has only been a bit-part figure under Pep Guardiola this season.
The Belgium international confirmed earlier this year that he has no plans to retire and he has been linked with a move to Cologne.
Reports have claimed that Van Buyten is ready to sign a 12-month deal with Cologne once the club have secured promotion back to the Bundesliga.
However, Cologne's general manager told EXPRESS: "We are not used to discussing transfer rumours in public.
"Still, I am able to confirm there is no agreement between Cologne and Daniel van Buyten."
Cologne coach Peter Stoger added: "I am very much surprised by this rumour."
Van Buyten's agent Christophe Henrotay is also unaware of the speculation concerning the centre-half, who joined Bayern in 2006 from Hamburg.
Henrotay told Abendzeitung newspaper: "To me, this seems like a late April Fool's hoax. I don't know anything about this."
