Bayer general manager Reiner Calmund, who negotiated with the 23-year-old international on a recent trip to South America, confirmed the deal on Monday.
Calmund described Juan as being "a real strengthening of our squad."
Unconfirmed reports have stated that Bayer will pay é¼3 million for the player, who has been watched by Leverkusen for the last four years.
Juan (pictured with Brazilian team-mate Roberto Carlos) just missed out on the Brazilian plane to the Far East but is on stand-by for the four-time World Cup winners.
This transfer could well reignite speculation as to the future of Leverkusen's current Brazilian centre half Lucio, who is reportedly a target for both Real Madrid and Barcelona.
After losing both Michael Ballack and Ze Roberto to Bundesliga rivals Bayern Munich, Leverkusen have always stated their intention to keep hold of the 24-year-old, but the arrival of Juan coupled with a lucrative offer from Spain could well change their minds.
