Jones had already signed a pre-contract for next summer with Bayer, but he has now terminated his contract with immediate effect.
The goals by the controversial striker had been vital for lifting Frankfurt back to the Bundesliga last season, but he had fallen out with Eintracht coach Willi Reimann ever since making his planned move to the BayArena bcame public.
Instead of spending the final six months with the reserve team, he will now get the chance to start afresh with Klaus Augenthaler's in-form side.
The 22-year-old is still in rehabilitation after he was forced to undergo ankle surgery last autumn.
"I'm still undergoing treatment, but I hope that I'll be able to play for Bayer before the end of the season," Jones said.
