The Wolves could have moved above league leaders Stuttgart with a win in Hannover, but Erik Gerets' side were comprehensively beaten.
Silvio Schroter was the architect of Hannover's win, scoring after just seven minutes and doubling the lead just after the hour mark.
Substitute Daniel Stendel came off the bench for the home side to add a third in the 90th minute to complete a miserable day at the Niedersachsen Stadion for Wolfsburg.
Hannover, meanwhile, make great strides with the three points and move up into eighth place in the table.
Borussia Monchengladbach came out on top in a battle of two struggling sides with a 2-0 win over Kaiserslautern.
Both sides have just six points from seven games going into the match but it was the hosts who moved clear of danger thanks to two goals from former Bayer Leverkusen marksman Oliver Neuville.
The German's goals came either side of an unsavoury incident at the Bokelberg Stadion, where both sides were reduced to ten men.
The home side's Bernd Korzynietz and Kaiserslautern's Dimitrios Grammozis were both sent off by referee Uwe Kemmling for violent conduct.
