Basel won the match 2-1 to progress after a goalless first leg in Switzerland, but their victory only came after they had Marek Suchy sent off just nine minutes in before Jonathan Soriano put Salzburg ahead.
Those incidents were followed by ugly scenes as Basel fans threw missiles on to the pitch, forcing play to be suspended for around 15 minutes as referee Manuel Grafe took the players back down the tunnel.
A UEFA statement on Friday said: "Disciplinary proceedings have been opened against FC Basel 1893 for setting-off and throwing of fireworks (art. 16 (2) DR) and improper conduct of the team (art. 15 (4) DR).
"The case will be dealt with by the UEFA Control and Disciplinary Body at its next meeting on Wednesday 26 March."
Basel eventually won the tie thanks to second-half goals from Marco Streller and Gaston Sauro, and the numbers were levelled up by the late dismissal of Salzburg forward Alan.
Basel have been drawn against Spanish club Valencia in the quarter-finals of the competition.
