Uefa decided to investigate the Rennes hit-man after television footage from German broadcaster ZDF appeared to capture Frei spitting at the Liverpool star's neck.
However, after studying the incident and interviewing the players involved, Europe's governing body have satisfied themselves that Frei was not guilty of the charge.
The decision means the Swiss forward will escape any form of ban and will be available for his side's final Group B game against France.
Earlier in the tournament Italy star Francesco Totti received a three-game ban after being found guilty of spitting at Denmark's Christian Poulsen.
