The ever-impressive Czechs went behind after 13 minutes when Vitaliy Bulyga sent the home fans wild.
Pavel Nedved (pictured), though, made sure the contest was level at half-time when he struck on 41 minutes.
The class of the visitors then told as they converted their possession into goals.
Liverpool's Milan Baros buried the second after 55 minutes and then his Anfield team-mate Vladimir Smicer made sure of the three points in the final throws of the game.
Holland were also forced to work hard for their 3-1 win over Austria in Rotterdam - a result which means the two top places in Group 3 have now been decided.
Ajax starlet Rafael van der Vaart put Holland ahead after 30 minutes, but the home fans were silenced just a few minutes later when Emanuel Pogatetz levelled.
The Dutch soon got back into the groove and Patrick Kluivert put them ahead again on the hour mark.
Kluivert's Barcelona team-mate Phillipe Cocu made it 3-1 just four minutes later.
Holland's three points means they are tied with the Czech Republic at the top of the group and the clash between the two in Prague on Wednesday will determine who goes straight to Portugal and who will have to go through the play-offs.
