Frei has been punished for spitting at the Liverpool star during England's 3-0 victory over the Swiss at Euro 2004, but the incident went unseen by the match officials.
The forward initially appeared to be let off the hook due to a lack of evidence but fresh television footage prompted a U-turn.
He sat out Switzerland's final game of the tournament against France while a verdict was deliberated over by Uefa's Appeals Body.
In response to Frei originally being cleared of any wrongdoing, the body asked for a five-match ban to be imposed on the Rennes ace.
But the final judgement on Frei has resulted in the 25-year-old being hit with a suspension of three games, which incorporates the France fixture.
Frei will also now miss Switzerland's opening two 2006 World Cup qualifiers against Republic of Ireland and France.
Uefa also cleared the Swiss Football Association of any disciplinary infringement amid allegations they attempted to cover up Frei's transgression.
