The transfer will go through officially when the window opens in January, making the 23-year-old available to the club for the second half of the season.
"We have signed a quick and dangerous attack-minded player in Genki Omae," said Fortuna's director of sport Wolf Werner.
"He has already proven his ability at the highest level of Japanese football.
"We are pleased that we have been able to contract him to us and that he will be able to help us in the second half of the season."
Omae scored 13 goals in the last J-League season and spent most of his time playing as a right winger, although he has also played as an attacking midfielder.
He joins a growing group of Japanese players in the Bundesliga, including Takashi Inui, Shinji Okazaki and Takashi Usami, with the Japanese market becoming increasingly inviting to German clubs.
The example of Shinji Kagawa, who joined Dortmund for 350,000 euros and moved on to Manchester United two years later for a reported 20 million euros, has tempted many Bundesliga clubs to source new talent in Japan and Fortuna are happy to follow suit.
"We have constantly developed our relationship with the Japanese community so that the signing of a J-League player was always an aim," said Fortuna's chairman Peter Frymuth.
"With this transfer, our efforts have proven to be successful, whereby the primary goal is for the player to stabilise the team even further with his abilities."
