The 38-year-old's most recent contract was due to expire in June 2015 but the club have managed to secure a two-year extension with Weinzierl.
Weinzierl, a former Bayern Munich reserve, joined Augsburg in 2012 from lower league side SSV Jahn Regensburg.
After a disappointing 15th-place finish last term, Augsburg are currently 8th in the German top flight, just four points adrift of the European qualification places.
"We are delighted to have agreed a new contract with Markus Weinzierl," general manager Stefan Reuter told the club's official site.
"We appreciate the circumstance of agreeing that new deal after a short phase of conversation. This points to the excellent working relationship we are enjoying.
"We are looking to establish FC Augsburg as a long-term top-flight outfit and feel we are moving in the right direction.
"We have, however, not yet achieved this. I am happy to have agreed a new contract."
Augsburg drew 1-1 with Frankfurt on Friday in their final match before the Christmas break.
Weinzierl's first challenge after the break will be a trip to UEFA Champions League runners-up Borussia Dortmund on January 25.
