The Belgian coaching team thought they had pulled off a tactical masterstroke when they threw Geoffrey Mujangi Bia into the action following Mick van Buren's second-half opener, as the Congolese promptly equalised to steer his side towards a salvaged point.
But the travelling Danish fans watched with glee as their very own super-sub struck at the death to stun the Stade Maurice Dufrasne and book Esbjerg a first-ever win in the Europa League group stages.
There were no goals in an end-to-end first half, which was perhaps just edged by the visitors.
Igor De Camargo's long-range effort was blocked by Jens Berthel Askou but Esbjerg soon came closer through Pape Diouf as Eiji Kawashima cut out a snapshot.
Emil Lyng's header from a corner soon had Tal Ben Haim scrambling to make a block.
Jacob Ankersen and Batshuayi exchanged fruitless shots on the half-hour mark but it was Jelle Van Damme who kept the scores level at the break by cutting out a sighter from Lyng.
Hans Henrik Andreasen shaved the paint off a post before the Danes made the breakthrough.
In the 63rd minute, Van Buren was in the right place to head home Lyng's accurate cross.
Frederick Ronnow then pulled off a fantastic save to deny Batshuayi a quick equaliser but Standard would find one through Mujangi Bia, who had just replaced Reza Ghoochannejhad.
Paul-Jose M'Poku's pass from the right on 73 minutes came to the Congolese winger's feet and he curled the ball past Ronnow.
But Makenga, who had replaced the injured Diouf on the hour mark, also had extra reserves of energy and, with time fast running out, he cut through the Standard defence to turn Jacob Ankersen's pass home.
