The Irishman, who replaced injured Open champion Ernie Els, off-set two bogeys with seven birdies, to lead Bubba Watson in this four-man field.
With $600k at stake at Port Royal, Harrington said: "It was nice to get off to a good start.
"Hopefully I will be a little bit sharper with my wedges on Wednesday and I'll hole a few more putts."
Webb Simpson was third after a two-under 69, while Keegan Bradley brings up the rear following his 72.
Bradley admitted: "I've been six shots back before with less time, so I look forward to going out in round two and just making a million birdies and having a good time."
