Johnson carded a second-round 66 at Kapalua to break clear of a three-way tie as the 54-hole Hyundai Tournament of Champions finally got underway on what was meant to be its final day.
He managed six birdies in his opening 16 holes before dropping a shot at the 17th, but his one-stroke lead became three with a brilliant eagle at the last taking him to 11-under.
His seven-under par round was one shot better than defending champion Steve Stricker, who bounced back from an opening 71 to shoot 66 and move into second place on his own.
Masters champion Bubba Watson shot a 69 to sit on seven-under, one shot ahead of Keegan Bradley and Brandt Snedeker.
"I hit the ball really well this afternoon," said Johnson. "It's been a long day, but I played really good from start to finish. I hit a lot of greens. I maybe missed three greens all day.
"I did everything pretty well ... drove it well, chipped it well, hit my irons good," added Johnson, who had opened with a 69 earlier in the day and twice drove the green on par-four holes.
"To shoot the score I did today, you've got to do everything well, other than my couple of three-putts."
