The American carded a score of 69 to finish the day on 11 under, leaving him just ahead of Graham DeLaet, Matt Every, Chris Stroud and Boo Weekley.
Kuchar had led by the same margin after the delayed second round at Colonial was finally completed on Saturday, having returned to the course as one of 53 players with holes still to play.
He replicated his first-round effort of 65 but found himself knocked off top spot on the leaderboard by the time he reached the turn later on.
The Ryder Cup player dropped consecutive shots at the seventh and eighth, allowing DeLaet to move two shots clear of a six-strong pack.
However, the Canadian himself could not remain in front either, bogeying the 13th, 14th and 17th.
Back in front
A birdie at the last moved him within one of Kuchar, who regained the outright lead with birdies of his own at the 11th and 16th.
"This morning feels like a day ago," Kuchar told pgatour.com. "It would've been nice to extend my lead. Tomorrow will be an exciting day."
Every shot a 66 that included five birdies and one bogey while a birdie at the last hoisted Stroud (67) alongside his fellow American.
Martin Flores and Tim Clark, who both hit six birdies and one bogey for rounds of 65 to finish on five under for the day.
They are joined on nine under overall by John Rollins (67) and Steve Flesch (67), who paid the price for three bogeys in four holes around the turn.
