Peterhansel now lies just 2 minutes 15 seconds behind his Spanish rival after slicing 10 minutes of his advantage, to add to the 11 minutes he took off Roma on stage nine.
Roma, who led Frenchman Peterhansel by 39 minutes last Thursday, lost time after getting stuck on a sand dune and then suffering a puncture.
"It's not over yet, we knew this week would be tough," Roma said.
The stage was won by Qatar's Nasser Al-Attiyah, who is 46:01 behind the race leader with three stages to go before the finish of the event.
Former World Rally Championship star Carlos Sainz,, the winner in 2010, saw his race come to an end as he crashed and withdrew during Wednesday's stage from Iquique to Antofagasta in Chile.
Mark Coma continues to lead the bike class after the Spaniard finished in fifth place on stage 10, with compatriot Joan Barrera Bort - placed second overall - taking the victory.
