The Yamaha rider rode a scorching penultimate lap in qualifying to push title rival and fellow Spaniard Dani Pedrosa into second with Cal Crutchlow wrapping up the front row.
Briton Crutchlow was topping the timesheets as the clock ticked down at the Motorland circuit until Pedrosa bettered him with three minutes of the session remaining.
The Repsol Honda rider, who is looking to bounce back after being taken out in San Marino last time out, had seen his bike disintegrate in the gravel after a spill early in the session but he set a marker of 1:49.534 and looked good for pole.
But championship leader Lorenzo trimmed 0.130 seconds off his time with his next lap to claim his fifth pole of the season.
Pedrosa had time for two more laps and cut the gap to 0.088 seconds on his next run but he was held up by Valentino Rossi on his final shot at pole.
Tech 3 rider Crutchlow continued his good form in qualifying with another front row start while Ben Spies, Stefan Bradl and Andrea Dovizioso make up the second row.
Jonathan Rea enjoyed another fine day as stand-in for injured Repsol Honda rider Casey Stoner by qualifying seventh.
