World champion Jorge Lorenzo and Repsol Honda duo Dani Pedrosa and Casey Stoner opted not to complete a fast lap on a damp Circuit de Valencia.
That left the door open for France's De Puniet to post a relatively pedestrian time of one minute, 36.965 before he was forced to retire with a mechanical issue just before the end of the session.
San Carlo Honda rider Michele Pirro was second ahead of Ducati's Nicky Hayden, who had gone quickest in the morning session which was also marred by bad weather.
Pedrosa claimed second place in the morning and home favourite Lorenzo, who claimed his second title last time out in Australia, in third place.
Stoner is looking to sign off his career in style at Valencia as he retires at the end of the season but he will have to improve greatly on his morning times, as he finished down in 10th place.
The final practice session is on Saturday morning and with better weather expected, teams should be able to compile some better technical data.
