The three-time world championship runner-up rode his Honda to a time of two minutes, 01.157 seconds, which was 0.008s ahead of compatriot Jorge Lorenzo.
Lorenzo, the reigning world champ on a Yamaha, edged out new Honda rookie Marc Marquez who was 0.044s off the pace.
Meanwhile, Italy's nine-time world champion Valentino Rossi - back with Yamaha after two disappointing seasons riding a Ducati - briefly topped the timesheet but ended the day in fourth spot, 0.427s adrift of Pedrosa.
Rossi added: "The feeling on the bike is positive. I am more motivated after two years on the Ducati.
"The electronics system is better. The engine has more power.
"After two poor seasons you have a lot of doubt. The results were quite bad and the difference in timings was huge. Last season was frustrating."
Rossi won seven world titles in the MotoGP category between 2001 and 2009, having earlier won a brace on the 125s.
Overnight rain meant the track was damp at the start of the day but dry enough for slicks and there were no more downpours.
The 27-year-old Pedrosa said: "The track was good and it was cloudy. It was not super-hot."
The second session will be held at Sepang during the final week of February, with a third to be staged at the Spanish circuit of Jerez in late March.
The opening round of this year's MotoGP world championship will be in Qatar on April 7, while Malaysia will host round 15 on October 13.
