The American, who took the lead from Takuma Sato on lap 198 of 250, is the first driver to defend the title since Tony Kanaan in 2007, who was also driving for the Andretti team at the time.
Andretti drivers have now won five of the last nine races at the one-mile oval circuit.
Penske Racing's Helio Castroneves finished second - 4.809 seconds behind Hunter-Reay - with his team-mate Will Power taking third place.
Scotland's Dario Franchitti came home in eighth, one place ahead of Englishman Justin Wilson.
Marco Andretti started from the pole and led for 61 laps early on before an electrical problem ruined his race, although he re-entered the action on lap 137 following repairs and eventually took 20th place.
It is the second victory of the season for Hunter-Reay who reeled off three consecutive wins starting with Milwaukee last season on his way to clinching the championship.
