Marquez is sitting out testing at the Sepang circuit after suffering a broken leg last week, and he has said his surgeon has advised him not to take any risks if he wants to be fit to ride in opening race of the season on March 23.
The 21-year-old Spaniard became the youngest rider ever to win the world title last year, and the first rookie in 35 years, but broke his leg in an accident in Spain last week.
"I'm obviously disappointed that I'm not in Sepang at the moment and to miss Phillip Island is also unfortunate," Marquez said in a statement. "So I will take time to rest and get myself as fit as possible to return to Qatar for the first race."
While Marquez sits out, Pedrosa had a decent day on the track as he looks to win an elusive first MotoGP title, as he topped the times with his best lap of two minutes and .039 seconds.
Yamaha duo Valentino Rossi and Jorge Lorenzo came in just behind the leader, with Pedrosa happy with his performance.
"My performance today was better than yesterday. The bike was stable on the corner. We will work on the rear tyre tomorrow," Pedrosa said.
Nine-time Italian world champion Rossi was back in fourth, 0.566 seconds behind Pedrosa, with Ducati's Andrea Dovizioso in fifth.
