The Edinburgh player suffered the injury during the first half of the EMC Test and was replaced by club team-mate David Denton.
Asked about Rennie's withdrawal, Scotland coach Andy Robinson said: "He dislocated his shoulder."
Rennie, who was winning his 20th cap, was hurt in the build-up to the first of six New Zealand tries, which was scored by Israel Dagg.
The length of his absence is yet to be determined but he will certainly miss the rest of the autumn internationals.
