The 22-year-old will return to his region, the Scarlets, after sustaining the injury in the RaboDirect PRO12 semi-final defeat at Ulster, and receive further assessment on the injury.
A Welsh Rugby Union statement read: "Scarlets centre Scott Williams has been ruled out of Wales' forthcoming two-test tour of Japan due to a reoccurring shoulder injury
"The 22-year-old will return to the Scarlets and receive further assessment on the injury. Williams will not be replaced in the Wales training squad."
Williams joins Scarlets teammate Rhys Priestland in being ruled out of Wales' Japan tour due to injury.
Fly-half Priestland aggravated an Achilles injury in the warm-up at Ravenhill, with Cardiff Blues youngster Rhys Patchell replacing him in the training squad.
Hooker Ken Owens, who spent two nights in a Belfast hospital after being carried off with a neck injury, and full-back Liam Williams (hamstring) are still being assessed by Wales medics, although Newport Gwent Dragons hooker Sam Parry has been called up as cover for Owens.
Wales' tour to the Far East includes two Tests against Japan on June 8 and 15. Interim head coach Robin McBryde will announce his final 27-man squad and captain for the tour on May 21.
