Jones takes over as skipper from the injured Sam Warburton, and Leigh Halfpenny, Scott Williams, Richard Hibbard and Justin Tipuric will also have to sit out the trip.
Wales will open the tour with a 10 June clash against Eastern Province Kings in Port Elizabeth, before Tests against South Africa in Durban on 14 June and in Nelspruit on June 21.
The tour party includes four uncapped players in the shape of Ospreys' Bristol-bound back Morgan, plus the Scarlets trio of wing Jordan Williams, centre Steven Shingler and scrum-half Gareth Davies.
Morgan enhanced his claims with an impressive performance after coming on as a second-half substitute for the Possibles in Friday night's senior Wales trial match in Swansea, although his team were beaten 55-7 by the Probables.
Morgan thrilled a capacity 20,000 Liberty Stadium crowd with some superb touches in the trial game and will offer Wales options at full-back and fly-half.
"I just wanted to go into the (trial) game and play my rugby, and wherever it takes me, it takes me," he said.
"I wanted to go out, try to express myself, and enjoy it. It's the way I play.
"If I look back a couple of months, I definitely wouldn't have thought I would be going on the summer tour, but things happen and I have taken my chance."
Meanwhile, Steven Shingler will join his brother - Scarlets flanker Aaron - on the trip.
The centre, whose mother was born in Dumfries, was selected in Scotland's provisional 2012 Six Nations squad but that decision was contested by the Welsh Rugby Union, as Shingler had made a number of appearances for Wales U20s, the WRU's declared second team.
The matter was ultimately adjudicated upon by the International Rugby Board, who ruled in Wales' favour
Wales head coach Warren Gatland also selected three players who went off injured in the trial.
Centre Jamie Roberts (shoulder), hooker Ken Owens (knee) and prop Samson Lee (arm) picked up knocks, with Lee's appearing to be the most serious, and the team are due to leave for South Africa next Thursday.
