Kingston has scored six tries in 27 appearances for the Waratahs since making his debut against the Blues.
However he will now make the switch to the Rebels as a direct replacement for Richard Kingi.
Rebels general manager of rugby Sam Cordingley said: "We have been watching Tom's progress for some time, his early season form suggested that he probably could have seen more game time this season.
"He is a quality person and a fantastic athlete who will realise his potential with regular time on the park in a Rebels jersey.
"With the departure of Richard Kingi there was an opportunity to recruit a quality outside back and Tom is certainly that. We are all thrilled to have Tom at the club over the next two years."
