The Serbian was in rampant mood in Basel, dropping just 26 points in the whole match before prevailing in 52 minutes.
World number 59 Hernych failed to cope with Djokovic's unrelenting groundstrokes, despite forcing three break points in the fifth game of the first set.
Djokovic's reward is a last eight meeting with sixth seed Stanislas Wawrinka, who later progressed with a 7-5 2-6 6-1 win over Jarkko Nieminen.
Fourth seed Marin Cilic and Richard Gasquet both saved match points before winning their matches in three sets.
Croatia's Cilic needed more than three hours to beat Serbia's Viktor Troicki 7-6 (9-7) 6-7 (8-10) 7-6 (8-6) and will next face fifth-seed Radek Stepanek.
Meanwhile, Gasquet's 4-6 7-6 (11-9) 6-2 victory over John Isner swung on a dramatic second-set tiebreaker.
