Murray had to survive a second-set rally from the seventh seed before recording a 6-2 3-6 6-2 win in just over two hours.
The US Open champion broke Wawrinka twice en route to taking the first set, before the Swiss hit back in the second, breaking Murray and then holding his nerve to level the match.
Murray, though, regained his control on the contest as he broke in the fourth and eighth games of the decider to seal victory.
The British No.1 will now take on sixth seed Milos Raonic in the semi-final in Tokyo.
Murray has previously faced the Canadian twice in the past, with Raonic winning in Barcelona before the Scot had his revenge in emphatic style at the US Open.
"It was a difficult match," Murray said afterwards. I managed to get the break in the third but there are no easy games against Stan.
"We've had lots of tough matches, it was the same again today."
